Recognizing of Pentax flashes
Trigger doesn't recognize flashes (it is tested using 540 FGZ, 540 FGZII) as Pentax flash (It sets out Manual mode in this situation) if flash head is rotated or tilted. When flash head is setted up on base position (0 rotation and 0 tilting) it is recognized as Pentax flash pretty well.
Steps and settings for reproducing the error:
Settings: RX - Menu - Flash setup - Flash System - AUTO.
Flash: head rotated or tilted (picture of tilted head is shown on the flash's display).
Turn on flash
Set up RX on trigger

We have fixed this bug long ago on the Multi-brand HSS firmware. Obviously we missed it when release the Pentax X-TTL firmware. This will be fixed on the next version.

Current "fix' for users of Pentax X-TTL firmware is manual setting of Pentax flash system in RX Menu.
If that is the case, have you tried doing a Factory Reset?
Because it should, unless you are using Metz flashes that are made for Pentax, where they cannot be auto-detected. So they have to manually selected. So for your Pentax 540FGZ and 540FGZII, they should be auto-detected by the V6 II, both Multi-brand HSS and Pentax X-TTL firmware.
